摘 要:[目的] 探讨骨肉瘤(OS)基因表达和生物学过程的改变,为OS分子机制的进一步研究提供生物信息学依据。[方法] 从GEO数据库(gene expression omnibus)下载Sadikovic B等构建的OS样本的基因芯片数据集,应用生物信息学方法筛选差异表达基因(differentially expressed genes,DEGs),并利用R语言clusterProfiler软件包对差异基因进行基因本体论(gene ontology,GO)及通路富集分析(KEGG)。通过STRING数据库、Cytoscape及其插件cytoHubba、NetworkAnalyzer分析蛋白互作网络的中心节点蛋白,寻找关键(Hub)基因。[结果] 通过对两组数据共获得631个DEGs,其中包括362个上调基因和269个下调基因。差异表达基因主要涉及白细胞趋化性、白细胞迁移、血管发育的调节等生物过程,介导受体配体活性、生长因子结合、生长因子活性以及整合素结合等分子功能,富集于细胞外基质。[结论] 细胞外基质和生长因子活性的改变对OS的发生发展起着关键性的作用;白细胞跨内皮迁移通路和PI3K-AKT通路与OS密切相关,相关的分子机制值得进一步深入研究。 |

Abstract:[Objective] To investigate the changes of gene expression and biological processes of osteosarcoma(OS) and provide bioinformatics basis for further research on the molecular mechanism of OS. [Methods] The gene chip datasets of osteosarcoma samples constructed by Sadikovic B et al were downloaded from the gene expression omnibus(GEO)database,bioinformatics methods were used to screen for differentially expressed genes(DEGs),and gene ontology(GO) and pathways for differential genes were performed using the R language cluster profiler package enrichment analysis(KEGG). The key node(Hubba) gene was searched by analyzing the central node protein of the protein interaction network through the STRING database,Cytoscape and its plugins cytohubba,network analyzer. [Results] A total of 631 DEGs were obtained from the two sets of data,including 362 up-regulated genes and 269 down-regulated genes. The differentially expressed genes mainly involve biological processes such as leukocyte chemotaxis,leukocyte migration,and regulation of blood vessel development,mediating receptor molecule activity,growth factor binding,growth factor activity,and integrin binding,and are enriched in extracellular matrix.[Conslusion] The activity of extracellular matrix and growth factors play a key role on the occurrence and development of tumors. Leukocyte transendothelial migration pathway and PI3K-Akt pathway are closely related to OS,and the relevant molecular mechanisms must urther study. |
